Over the past few weeks, some of our users have reported to us that they have encountered a Disk Cleanup Registry.

Open “Start” and type “disk cleanup”. Select Disk Cleanup result as shown below. The tool will automatically start scanning. When you’re done, click “Clean up system files”. This adds a few more options to the search tool. The tool will run every other time and offer you various options.
Normally, when someone opens the Disk Cleanup tool, not all cleanup options are disabled by default. Disk Cleanup does not remember the last settings someone checked when you used it.

Using the “LOWDISK” message with Cleanmgr.exe will run Disk Cleanup as usual, but with all the checkboxes checked, so you won’t be able to access it.
How to configure cleanmgr to clean up files/folders?
The user should not be allowed to configure anything. When I run cleanmgr.exe /d c:sageset:1 a popup appears to select the files/folders to clean up (cleanup options). This will certainly create a registry entry containing your cleanup settings, not to mention you can run cleanmgr.exe /sagerun:1 which will actually start the cleanup.
You can also change the “Quick Disk Cleanup Method” dot checkbox located in the “Administration Tools” folder under “MenuProgram FilesAdministrative Tools”:

How do I clean up registry issues?
Running registry dust is a big two-click process with most cleaning services. Let’s take CCleaner for example. All you need to do is go to the Registry tab in this sidebar, click on Scan for issues, and then click on Fix Selected Issues. – Ready.
Please note that if you want to delete junk files in your system locale, you will need to run Disk Cleanup as a Power Administrator, which means these files will end up in your user profile folder.

/VERYLOWDISK starts disk cleanup without displaying any prompts and starts cleanup as appropriate in non-interactive mode. Presumably this wise choice clears everything available in the market to free up disk space. The system can run Cleanmgr.exe with this switch when available disk space becomes dangerously low - a threshold anyway. After cleaning, a dialog box will appear indicating the amount of free space left on the solution drive.
